In the field of "Molecular biology of the nucleus: Discovery of new modified nucleosides in RNA" the research group of Prof. Mark Helm offers the following PhD project: Isolation of low abundance RNA species for modification analysis
Description It is expected that a number of activated metabolites known form basic biochemistry might be conjugated to RNA, possibly as a result of variegated outside conditions, including stress stimuli, or organismal development. The project involves the preparation of RNA samples from a variety of organisms, chosen jointly by the applicant and P.I. from a variety of model organisms used at the IMB and elsewhere on campus. The RNA preparations will be investigated by state-of-the-art LC-MS technology. A general survey for known modifications will be followed by a focused search for potential metabolite-RNA adducts and a detailed inventory of all nucleosides and derivatives, including products of degradation, UV damage and various environmental factors. The latter may include treatment with various drugs thought to impact activated metabolites such as e.g. isoprenoid-pyrophosphates. A related approach will be conducted in cell culture: cell lines from various organisms will be raised in the presence of labeled metabolites. Incorporation into RNA of the latter will be detected after RNA isolation as described above. Similarly investigations are planned to monitor RNA modification during cellular differentiation in cell culture. As a outcome, we expect substantial new insights into (i) the chemical variability of metabolites incorporated into RNA, as well as (ii) an initial characterization of RNA modification profiles during cellular differentiation.
