Many top departments in the US are heavily focused on PhD-level research, so they don't accept MS-only applications. For example MIT's EECS department only accept PhD applications. They effectively give scholarships to all their PhD students, and they don't want to spend any resource on those who are only interested in an MS.
I suspect you are discovering the difference, in terms of competitiveness, between Cornell and Wash State U.
